Not sure I understand this question. Typically, the model is
initialized from rest (uvel/vvel=0) and from specified T/S files.

Sign conventions for pkg/exf input fields are specified in exf_fields.h
There is a bunch of conversion factors called exf_inscal_* (see exf_param.h)
that can be specified in runtime file data.exf for changing signs and units.

Yes if you want it to penetrate below the model's surface level.
