Hi Jonny, the *.bin files are available here:
http://ecco2.jpl.nasa.gov/data1/arctic/run_template2/
I thought that you had already downloaded them?
As Patrick says, the CVS server only contains
code files you need to compile and the input
parameter files for running the code. For the binary
files that specify grid configuration, surface
forcing, and boundary conditions, you can use the
ones from http://ecco2.jpl.nasa.gov/data1/arctic/run_template2/
and http://ecco2.jpl.nasa.gov/data2/data/atmos/

I will try to check-in a readme file later today that makes this explicit.

Cheers

Dimitris Menemenlis
