Hi Matija,
as the MITgcm is primarily an ocean model, inflow is usually realised as "river runoff". This is a field that is applied as a volume flux to the surface cells. Have a look at verification/global_ocean.cs32x15/input.icedy
Inflow/Outflow of a river with prescribed volume flux can be achieved via the OBCS package (open boundary conditions), a simple example (not exactly a river) for this is in verification/exp4, others are in tutorial_plume_on_slope.
For you specific application, you will need to adjust this package a little, but if you have more details about what you want to do, there will be people on the list, you can help you.
