I downloaded the latest version of the code and the high_res_cube part ran fine.

Elja, did you manage to solve your problem with
MITgcm_contrib/high_res_cube/README.cs32

As a sanity check, I just followed the instructions in README.cs32 with a 
freshly-downloaded copy of the code and it compiled and ran fine.

If "make -j" just use "make".  "make -j" is faster because it compiles files 
simultaneously using multiple threads.
