In fact, I noticed a similar thing:
I've made changes to routines on the ecco-branch
and tagged them -mod1, -mod2, ...
If I check them out using the respective tag
I get the right code, however if I want to look up the
code via the web, some parts are missing.
For example, ecco_the_model_main.F and ecco_the_main_loop.F
are supposed to appear in pkg/ecco/
However, I find them in the respecitve Attic (in the web).
Nevertheless, if I check out the code they are included
in pkg/ecco/ as should be.
Indeed for all packages that differ between ECCO and MITgcm
(cost, ctrl, ecco, obcs) the ECCO code is in the Attic
(if looked up on the web), but it's correctly placed in the
package directory when checked out.
That's indeed confusing to me...

Some changes were necessary to make the code running all right,
which are relevant for the main trunk as well.
If you read the tag-index, you'll see that these changes
(and only these changes) appear between two consecutive tags
on the branch, so can be easily identified to be merged to the
main trunk.
So at least here, I know what I've done.
