Curt,

I've just verified that using ifc with -C only fails for mdsio_byteswapr?.F
and everything else passes. I tested exp2 and the global ocean on the cube.
Neither of these has KPP or bulk formula in them. Try doing the above with 
your code and disable (genmake -disable=bulkf_force,kpp) KPP and bulk forcing
in different combinations to figure out which is the culprit.
