Dear Igor,
If you have the advection schemes in the data file activated, these terms should be already calculated by the model. You just need to add them to your data.diagnostics.
See the following available parameters
ADVr_(TH,SLT), ADVx_(Th,SLT), ADVy_(TH,SLT) and Um_Advec and Vm_Advec in the available_diagnostics.log to see what are your relevant parameters.
