For the negative temperature if you are using the EXF package , have a look to the different options to force the model in EXF_OPTIONS.h. Still you are using KPP for vertical mixing , you need in CPP_OPTIONS ti define SHORTWAVE HEATING and to provide separately net heat flux and short wave flux.
