Rima, if this can be any help to you (ignore otherwise) I recently configured 
two Arctic domains with obcs: East, West, and North obcs of u, v, t, s; no eta 
obcs though.  The code files and runtime files for first configuration are 
accessible under

and
ftp://ecco2.jpl.nasa.gov/data4/arctic/run_template
respectively.  Instructions for setting up and running are in
ftp://ecco2.jpl.nasa.gov/data4/arctic/README_arctic.txt
And the matlab file that was used to generate all the input files, including 
open boundaries, is in
