Martin, what is advection scheme 1?  How is it enabled?

 From Jinlun's comments re cube 45 and from your cube41 ice extent it seems that 
most realistic simulation (for CORE forcing and for your 2-deg resolution) would 
be obtained with advection scheme 1 and  with no flooding.  Do you have results 
from such a test available?
