Hi Samar,

Thanks for these clarifications.
Here is what I propose:

once PARAMS.h is fixed, and new S/R matrix_output created,
move from matrix_example/code/ to model/inc & model/src:
 PARAMS.h
 config_check.F
 do_the_model_io.F (updated)
 packages_boot.F
 packages_init_variables.F
 packages_readparms.F
 thermodynamics.F
 tracers_correction_step.F
and to pkg/ptracers:
 ptracers_integrate.F
and could also remove matrix_example/code/write_grid.F
and add to  matrix_example/input/data.ptracers:
    PTRACERS_dumpFreq=0.,
    PTRACERS_taveFreq=0.,
    PTRACERS_monitorFreq=0.,

and later (I also think that it's less urgent):
*) remove matrix_example/code/ptracers_forcing_surf.F
  (once pkg/ptracers/ptracers_forcing_surf.F is modified)
*) remove matrix_example/code/ptracers_init.F
  (once tIter0 is moved from data.gchem to data.ptracers)
*) see what we are doing with Patrick regarding gad_dst3_adv_?.F
