 - always build in dir. build (if not there, mkdir build instead
    of building in input)
 - run in dir run (if it exists), in build otherwise.
 - call prepare_run (if input/prepare_run exists)
 - run multi-threaded test (with new option "-mth") if file input/eedata.mth exists.
 - added some debug print
